St. Thomas was started as a daughter church of Holy Trinity Kibera in 1980.

At that time the Vicar of Holy Trinity was The Late Rev. John Imbusi and the Lay Reader who was assisting him was Mr. Phannuel Namatsi (now Clergy). St. Thomas became a parish in 2007 and the first Vicar was the Late Rev. Peter Macharia.

By the time it was carved from Holy Trinity Church, Rev. James Aggrey Ochieng Chwiri was the vicar of Holy Trinity.

After Rev. Peter Macharia, came Rev. Peter Adolwa who became very instrumental in moving the congregation from Kenya Science Teachers College to their own plot at Wanyee Road, Dagoretti Corner.

Currently, the serving Vicar is Rev. Kennedy Were. The congregation of Kenya Science has continued to remain a daughter church of St. Thomas.
